I installed a Pioneer AVH-P2300DVD.

I have the large and small harness. The small harness has the wires for the amp and sub but there is nowhere to connect the two blue/white wires for the amp into the head unit.

Has anyone installed this unit into a 3rd gen or a similar aftermarket?

I know there Is probably something very obvious that I'm missing.

Assuming you have the aftermarket wiring harness already, and you have the correct one, there should already be a connection for the remote turn-on wire (blue/white). Just make sure the connections are right. Sometimes the colors or intended purposes don't match. Check the labeling (aftermarket harness) and wiring diagram to make sure everything is correct. Most cases the aftermarket harness comes with a wiring diagram, but it never hurts to double check.
